Here's how I envisioned my perfect system for uploading ebooks to my kindle: There's a dedicated folder available to all my devices on the network, where if I were to drop a file it would immediately be sent to the kindle. Easy peasy, set up a script to watch the contents of a folder using inotifywait. If a new epub is kept in this folder, this script would check the filetype, and if an epub it would send a mail to my the kindle email, and move the file to a processed folder which is not under the ambit of this script so as to prevent double sending and so on and so forth
